I don’t think it will "clean" away the aromatherapy. I’ve never used one, but aren’t air filters aimed at removing certain things from the air, like actual particles of dust and things?
The best way to find out, would be to test it out. If it does appear to take away some of the aroma, I would just use the burner closer to where I was sitting and the purifier further away.
Also, depending on what you’re using as a filter/purifier, you might be able to use your essential oils in the machine, which would solve your problem entirely.

You can clean the air while using aromatherapy! I put a couple of drops of tea tree oil in my portable humidifier. Tea tree oil disinfects the air when it’s released as steam, and leaves a pleasant scent behind
most essential oil in their pure form have disinfecting properties that you can also use in a humidifier.
